MP4 is more common used.

WebM is open source (matroska, VP8, theora, vorbis encoded) format while mp4 is not.

If you want to encode a video (with NCH Videopad or kdenlive), choose WbM. If you simply want to play a video on a handy device, MP4 is more flexible.

WebM is more for Internet streaming. MP4 is pretty much a universal container that compatitble with most mobile devices. If you're downloading a video and have a choice between them, then go for MP4.
